Default Flattened Air Bubbles

This has happened on many occasions now, and I'm a bit puzzled. When I've tried to capture an air bubble, the top surface of the bubble comes out flattened. It ends up looking like a mirrored surface which in itself isn't necessarily unattractive, but its not what I want. I don't understand why this is happening. I don't do anything to the encasement after its been applied, like pressing it down. I thought that maybe I was poking with too large a tool, so I started using a smaller one, and now it's happening again. Does anyone have any insight? Is the bubble sensitive to overheating, though these bubbles are under raised dots? I'm confuzzled!!

If you spot heat it a little bit more, the surface of the bubble will round out nicely. It just stays flat if you don't give the glass covering the bubble enough heat to let it round itself out... if that makes any sense!
